Is there a downside when using a different primary DNS suffix for a domain joined computer ?
I mean other then the domain name.

Like this :
- domain.com = AD domain name, the computer is joined to this domain 
- branchoffice.domain.com = DNS subzone that contains some static A-records.

Techincally, no, it's fine as long as DNS works and everybody in IT is aware of this [cool]

BUT. There are some software products and scripts out there that will construct the computer's FQDN out of its NETBIOS name and its AD domain's DNS name. Those things will probably break but they're broken anyway so again, it's down to being aware and catching these before they can do any damage.

Putting it another way: Where's the upside to doing this?

My point exactly.
For an RDSH environment someone bought a wildcard certificate for *.branchoffice.domain.com and apparently now the primary DNS suffix for the RDSH server must be branchoffice.domain.com.
No idea if that's absolutely necessary or if they couldn't buy a wildcard for *.domain.com better.
(RDSH=Remote Desktop Session Hosts)

But in this case you don’t have to change the DNS suffix of the actual servers. Just set up a DNS alias for the broker and the web interface.
